However I'm wondering if this is the root cause of my problems up at 23km when it flips. To be frank, it's pretty much common sense. If it doesn't fly, add more wings. I can't quite give you a step by step response on building an aircraft although at some point I'd like to make a video along those lines , however I did make a quick video on aircraft stability.

I'm still very much a noob at plane design, but one thing I could possibly suggest for that is it's your fuel balance. As the fuel is consumed from the front first it might be the cause of your flip higher up. You could try pumping fuel forward to increase the fronts weight, or grab the TAC fuel balancer mod. One thing worth noting is the fact that the ability to leave the atmosphere quickly with powerful thrust is not a very important issue with space planes, unlike rockets. It's much more important to have sufficient air intake to reach a high speed before switching to rocket mode, because air breathing Isp is so much higher.

What I find is that you not only need to test COM vs. COL when it's fully fueled, but also when it's mostly empty and going through re-entry. I recently faceplanted my cargo SSTO into Kerbin because emptying all the fuel out left it critically unbalanced. So, yeah, keep that in mind, probably.
